I don't know enough about the composite backing plates, but a 'solid' backing plate isn't advisable for a thru-hull. You want it to give. You want it to conform to the shape of the two surfaces. The marine ply will last for 35 years. That's probably long enough......

Judging by 1. how fast it happened 2. that one engine died and 3. the fact that it took them by surprise, I'd guess that hard backing down caused an exhaust hose connection to come undone....right after it hydrolocked the engine.

A 5 or 6 inch diameter hole can let a shit ton of water in in no time.

Two of those black stripes are seams which are screwed down to the stringers and then covered with Lifecaulk and sanded flush. So obviously they'll line up with the appropriate stringers. I believe that you should have a separate return for each engine.

Your genset might need a fuel pump (or maybe not). Remember not to pump fuel though a filter. Always use suction to pass fuel through a filter. Pumping tends to emulsify fuel and water, making the separator less efficient.
