In the past, when I changed transducers, my electronics guy made me a short adapter with a plug on either end. I just plugged one end into the old transducer fitting and the other end into the new unit. Yours sounds fairly simple to do if you could find the proper plugs.

That's really all it should be. First take note of the difference between your idle at the dock (out of gear), and in gear (it will usually drop about 50 rpm in gear) and set your idle accordingly so it idles smoothly at the dock yet doesn't stall out in gear. Do this with a warmed up engine so your...

If all is properly sealed, can it still drip down back to the tank to create an air space in the Racor? I kind of liken this to lower unit oil in an outboard. You can unscrew the lower drain screw, but it won't run out until you crack the top screw.

For the last two weekends I have had my starboard engine start up immediately as usual, but in about a minute or two, shuts down seemingly from lack of fuel. Mercruiser outdrives have as many as 5 "zincs" in them, very specific to the different units. Nothing is standard and you buy them in kits. This year they are ALL in aluminum and we're being told they're "better"...besides, that's all you can buy any more.

The cable connections on both ends are a place to start. Also the battery for the engine that won't turn over hard should be checked with a load tester. It may read full voltage sitting there, but drop hard when you turn your key. If you don't have a load tester, switch batteries.
