Try a flap wheel. Heavy sandpaper wheel that goes on a Makita grinder. Don't use it on the shafts but rudders will be fine.

My first concern would be are these engines made for a boat? Compression, cams, limited duty verse constant duty. To your question, you will need way more prop but depends on rpm/power curve. I think my diesels are rated around 360 torque. I use 1 1/8 shafts been running them since 2006. No issues. ...

Don't reuse the gaskets. I have done intake manifold with and without gaskets on the front and back. I believe the trick no matter which method used is clean surfaces very well. The ecoboost is powerful for sure. The two turbos are well muffled but the keen ear can tell they are under the hood. Milage is not bad either. Would like to see the latest mpg numbers with the aluminum body versions.

Check your air filters. I think lots of black smoke means plenty of fuel, but could be short on air. The real mechanics can confirm hopefully.

Can't hurt to check the filters. Ethanol fuel as far as tank issues but your symptoms described sound like end of season shag on the bottom. Start with the simple stuff. Grab a mask and take a look under her skirt.

If your speed is down at your cruise rpm and you can't reach wot rpm on both motors I suspect your own assessment of bottom growth is the culprit. Once the grass, worm coral or barnacles get bad enough you have to mechanically remove them. No amount of using the boat will remove it.
